What is the best way to use SOA Server to integrate with 11i for Custom API.I understand that we can use EBS Adaptor for only calling public API that is exposed via IREP.
If I have a custom api wrapper on top of Public API , what is the best practice for this integration.

Oracle E-Business Suite Adapter from Oracle SOA Suite, lets one access and create integrations with custom PL/SQL APIs in EBS 11i. Refer the following documentation for details:
