well as a matter of fact you can use command prompt for you jar
files.

Yes of course, this is an example:
%JDK_HOME%\\bin\\jar -cfM %PRJ%.jar %FILES_TO_PACK%\\\*.\*
where JDK_HOME is your j2se folder and FILES_TO_PACK is where your files to pack reside.
